i don't know what to do.
i can't call her n' i can't see her, also i think she's mad.. no she MUST be mad.

〜はず is more "should" than "certainly", which I take to be your intended meaning.

The rest is in plain speech, no need to change to polite form for your thoughts.
Anyway, those are the problems I see.

You might want to work the 怒るs into 怒っているs. Makes a big difference.

I miss my best friend.

I don't know what to do.

I can't call her n' i can't see her.

I think she's mad.. no she MUST be mad.

I told her off, that's why i think she's angry.
