RE: 入る as はいる
はいる is for (subject) to enter
いれる is for (object) to be put in. The kanji are the same, and so you must decide by reading the sentence which one to use.
Ok, so they're alittle different, depending on conguation, but still...

when it's いれる、don't you see it as 入れる? The fact that the れ is there always helps me to know the difference when I'm reading.

RE: 入る as はいる
Well actually, いれる is usually written 入れる, so there's no difficulty distinguishing between it and はいる. The hard part is telling the difference between いる and はいる, which are both written 入る.
入れる:to put in
はいる:to enter
いる:to get in
Again, context can be helpful, but as you may be able to tell by the different meanings, いる is not used as often as はいる or いれる (in Japanese as in English, we tend to say put in or enter much more often than to get in).
So if you see 入る, it's probably going to be read はいる.

That's what it was. いる.. I just could get the word to pop out of my head, because I don't use it very much. :/
