I was wondering if this は is replacable by の?
Or do you need a は, because of the first part of the sentence "フランスで勉強しただけに" ?

I think you could, but it would be worse Japanese imo.

You are surely familiar with AはBがC which is very normal structure in Japanese.
And using は here also puts 彼女のフランス語 as a topic. Which it is. The sentence is after all a confirmation that her french pronunciation is good, having studied in France.

You have similar structures in かれの背が高い which is not common, and instead you have かれは背が高い.

No. の modifies a following noun just like an adjective as usual.

フランスで勉強しただけに、彼女のフランス語の発音はきれいだ。
sounds pretty good as much as
フランスで勉強しただけに、彼女のフランス語は発音がきれいだ。

I think the reason is not related to the フランスで勉強しただけに part.
I mean, without this part, it perfectly works.
But without this part,
　彼女のフランス語の発音がきれいだ。
as a single sentence sounds a little awkward. I think it comes from a difference between は and が issue but not の issue.

I think... 　A は C だ。 and　A は B が C だ。 are pretty plain sentences.
But in the second, for describing C, B is more emphasized than A.

A single sentence　A が B だ。 will be used just after C は B だ。 in conversation.
A: C は B だ/C は B ですか。 ( C is B/Is C B? )
B: いや、A が B だ。 (No, A is B.)

A: 彼女のイタリア語の発音はきれいなのですか？
B: いや、彼女のフランス語の発音がきれいだ。
or
B: いや、彼女の妹のフランス語の発音がきれいだ。
or
B: いや、彼女のフランス語の表現がきれいだ。

Here, いや、彼女のフランス語は発音がきれいだ。 perfectly works as well.

More typically,
A: 彼女のフランス語の発音はきれいだ。
B: 何がきれいなのですか？
C: 彼女のフランス語の発音がきれいだ。
