I did a little fixup in Gimp to show how the periods and ellipses should appear (though actually the ellipses I see in manga are three dots in the space of one character: this: … (but centered) rather than this: ・・・)
In vertical text, the period and comma are placed in the top right corner of the kanji box, rather than the bottom left corner.

Although as I said, manga rarely uses 。 at the end of sentences. Other punctuation marks (particularly ! and ?) are common, although commas are rarely used as well.

The Ranma 1/2 manga uses 。 and 、 regularly. Must be an exceptional case.

Are you sure it uses 。? If it does, that would certainly make it unusual among the manga I have read.

The only manga I own in Japanese, 史上最強の弟子ケンイチ, uses 。 and 、at least sometimes (though !, !!, !? and ellipses are far more common ways to end sentences.) Checking the sample chapters at http://websunday.net, Detective Conan didn't seem to have any 。 and only a few 、, but a couple of other manga I checked had occasional 。 in them.

I can't recall ever hearing いいえ to deny a request, but my experience is quite limited. やだ would be the more manga typical expression for "no!".

To me, やだ as a response to that sort of thing sounds feminine or childish, but that might be just me. いいえ sounds better to my ear.
