Seems blown out of proportion to me.
Japan is #54 in rapes per capita.
0.017737 per 1,000 people, raped.

Well, not to suggest that Japan is full of rapists hiding in the shortcuts through dark areas between high school girls' homes and schools, but I don't think even most Japanese people would deny that rape is an underreported crime in Japan (like in most places).
