No. But many smaller restaurants don't have much room, so even if they have a no smoking section, you're still sitting maybe a table away from someone who's smoking.
To be fair, Japan has come a long way in providing no smoking areas. Many train platforms have designated smoking areas now and most smokers seem to stick to them.

And how are cigarettes' prices (in the context of Japanese prices)? Because high prices seem to be a way to discourage smoking in Europe, or so I think at least.

I don't smoke, so I really couldn't tell you. I guess I could look next time I walk past a cigarette vending machine (they're all over the place here).

There is a vice tax in the US on smoking. I dunno how much it is, but there is an extra tax smokers must pay to purchase cigarettes in the US, unless they are purchasing from a commesary or Indian reservation. I wouldn't consider it a discouragement to smoking. It's just the goverment using another excuse to get more money.
There is a resturaunt here that I can't stand. The entire resturant is smoking except 1 table. That table is a 2 seater placed next to the bathroom.

Kanadajin, i'm surprised you said that. Japan is one of the biggest stereotyped countries for having a high rate of smokers. They smoke everywhere here. And even in the restaurants with nonsmoking, like the previous poster said, you are usually just one table away.
I couldn't resist taking a picture of this place when i passed by it in tokyo.
